  • Controlling the Hierarchical Assembly of DNA-Based Hexagonal Microstructures.

Through a process of heating and slow cooling, double-stranded DNAs (dsDNAs) having 23 complementary bases and two base overhangs (a pair of 25mer oligonucleotides) spontaneously assemble into micro-sized hexagonal platelets in a solution containing poly(ethylene glycol) (PEG) and salt. Remarkably, the addition of a shorter dsDNA with AA/TT overhangs (a pair of 18mer oligonucleotides) to a PEG-salt solution of 25mer DNA with AA/TT overhangs results in the formation of molecular tubes, each with a central blockage. In contrast, the addition of 18mer DNA with GG/CC overhangs leads to the formation of hexagonal frames from hexagonal platelets. In the assemblies, 18mer DNA is more predominant at the edges, while the central nuclei are composed of 25mer DNA. X-ray scattering measurements reveal that both molecular tubes and hexagonal frames form hexagonal columnar liquid crystalline assemblies. These self-assemblies are thought to result from depletion attraction due to PEG and end-to-end stacking between dsDNA overhangs. Differences in the melting temperatures between longer and shorter dsDNAs enable the stepwise formation of hierarchical assemblies, while variations in overhang sequences modulate the overall morphology by altering the growth direction of the assemblies.

As a result, guanine damage induced by ET in full-matched DNA was decreased under viscous crowding conditions. On the other hand, behaviors of mismatched DNA revealed that through-space ET between pyrene moiety and the consecutive guanine site was promoted under molecular-crowding conditions.

The RNase A locally rewinds the dsDNA to facilitate unimolecular invasion, which otherwise hardly occurs. Furthermore, the single-stranded portion, formed at the invasion site in the dsDNA, is trapped by the protein.

  • Thiazole orange-conjugated peptide nucleic acid for fluorescent detection of specific DNA sequences and site-selective photodamage

    Lead, RSC ADVANCES, ROYAL SOC CHEMISTRY, 4, 108, 63533-63538, 2014, Peer-reviwed, A fluorescent probe to detect specific sequences in double-stranded DNA (dsDNA) has been synthesized by conjugating thiazole orange (TO) with pseudo-complementary peptide nucleic acid (pcPNA). A pair of TO-conjugated pcPNAs bound to the target site in dsDNA through double-duplex invasion, and promoted intercalation of the TO moieties for notable enhancement of their fluorescence. Site-specificity of the detection is high enough to differentiate only one base-pair difference in DNA. These TO-pcPNA conjugates also function as site-selective photo-damage inducers. Upon irradiation with visible light, singlet oxygen was generated by energy transfer from the dyes at the invasion site, resulting in the site-selective formation of 8-oxo-7,8-dihydro-2'-deoxyguanosine (8-oxoG) there.

  • Enhancement of fluorescence quenching and exciplex formation in DNA major groove by double incorporation of modified fluorescent deoxyuridines

Fluorescence emissions of modified duplexes containing double U-N were efficiently quenched depending upon the sequence pattern of the naphthalenes in DNA major groove, as compared to the duplex possessing single U-N. These newly synthesized fluorescent pyrene derivatives exhibited solvent polarity dependent fluorescence at longer wavelengths. Such environmentally sensitive pyrene derivatives can be used as a reporter probe that is sensitive to the changes in the microenvironment around DNA either in vitro or in vivo.   • DNA-Mediated Electron Transfer in Naphthalene-Modified Oligonucleotides

Using the Sonogashira coupling reaction, naphthalene can be covalently anchored onto a modified uridine through an ethynyl linkage. This tethering allows for effective electronic coupling with the DNA bases, resulting in a significant red shift of the absorption bands of the naphthalenic chromophore. Modification with this chromophore does not appear to affect the overall stability and structure of the DNA. Upon selective irradiation of the naphthalene moiety at 340 nm, photoreduction of a distal electron trap, 5-bromouridine, embedded in the DNA base stack occurs. This DNA-mediated reduction from a distance was found to be significantly more efficient with substitution of 5-bromouridine toward the 5'-end than toward the 3'-end. These results support a general preference for electron transfer through DNA toward the 5'-end, irrespective of the donor. In addition, differences in efficiency of photoreduction through intrastrand and interstrand pathways are observed. For DNA-mediated reduction, as with DNA-mediated oxidation, significant differences in the charge transfer reaction are apparent that depend upon subtle differences in coupling into the DNA base stack.

  • Intermolecular vs. intramolecular photoinduced electron transfer from nucleotides in DNA to acridinium ion derivatives in relation with DNA cleavage

The electron-transfer dynamics in DNA were monitored by femtosecond time-resolved transient absorption spectroscopy. Both acridinyl radical and nucleotide radical cations, formed in the photoinduced electron transfer in DNA, were successfully detected in an aqueous solution. These transient absorption spectra were assigned by the comparison with those of DNA nucleotide radical cations, which were obtained by the intermolecular electron-transfer oxidation of nucleotides with the electron-transfer state of 9-mesityl-10-methylacridinium ion (Acr(center dot)-Mes(center dot+)) produced upon photoexcitation of Acr(+)-Mes. Photoinduced cleavage of DNA with various acridinium ions (AcrR(+), R = H, Pr-i, Ph, and Mes) has also been examined by agarose gel electrophoresis, which indicates that the rapid intramolecular back electron transfer between acridirryl radical and nucleotide radical cation in DNA suppresses the DNA cleavage as compared with the intermolecular electron-transfer oxidation of nucleotides with Acr(center dot)-Mes(center dot+).   • DNA cleavage induced by photoiffadiation of coenzyme B-12 and organocobaloximes without dioxygen

The efficiency of DNA strand scission is drastically changed depending on the type of generated radicals. For example, the photoexcitation of 5'-deoxyladenosylcobalamin (one of coenzyme B-12) under anaerobic condition results in less effective DNA cleavage. No DNA cleavage has occurred under photoirradiation of (DH)(2)(PhCH2)Co(py), because the reactivity of benzyl radical formed by Co-C bond cleavage is much lower than that of methyl radical. The photoreactivity of coenzyme B-12 and organocobaloximes toward DNA nucleotides was also examined in order to compare the reactivity with those of DNA cleavage. In contrast to the efficient DNA strand scission by photoirradiation of methylcobalamin and (DH)(2)(CH3)Co(py) in the absence of oxygen, the photoirradiation in the presence of oxygen under otherwise the same experimental conditions resulted in no DNA cleavage. This indicates that the DNA cleavage by alkyl radicals is suppressed by molecular oxygen, because alky radicals are converted to the much less reactive alkylperoxyl radicals.   • Persistent electron-transfer state of a pi-complex of acridinium ion inserted between porphyrin rings of cofacial bisporphyrins

Formation of the H(4)DPOx-AcH+ pi-complex was probed by UV-vis and NMR spectroscopy. The binding constant between AcH+ and H(4)DPOx is determined as 9.7 x 10(4) M-1. Photoinduced electron transfer (ET) from the H(4)DPOx to the AcH+ moiety occurred efficiently in the d-complex to form the ET state (H(4)DPOx(center dot+)-AcH center dot). The ET state is successfully detected by laser flash photolysis. The lifetime of the ET state is 18 mu s in PhCN at 298 K, and the quantum yield of the ET state is 90%. The temperature dependence of the ET state lifetime has been examined in the range from 273 to 353 K. The ET state lifetime exhibited a large temperature dependence, and the linear plot of In(k(BET) T-1/2) vs T-1, in accordance with the Marcus equation, affords the ET reorganization energy (0.54 eV). As a result, a remarkably long-lived ET state has been attained at low temperature, and virtually no decay of the ET state was observed at 77 K. Such an extremely long-lived ET state is indeed detected by steadystate UV-vis absorption spectroscopy.

  • DNA cleavage by UVA irradiation of NADH with dioxygen via radical chain processes

No DNA cleavage has been observed without NADH under otherwise the same experimental conditions. In the presence of NADH, energy transfer from the triplet excited state of NADH ((3)NADH*) to O-2 occurs to produce singlet oxygen (O-1(2)) that is detected by the phosphorescence emission at 1270 nm. No quenching of O-1(2) by NADH was observed as indicated by no change in the intensity of phosphorescence emission of O-1(2) at 1270 nm in the presence of various concentrations of NADH. In addition to the energy transfer, photoinduced electron transfer from 3NADH* to O-2 occurs to produce NADH(center dot+) and O-2(center dot-), both of which was observed by ESR. The quantum yield of the photochemical oxidation of NADH with O-2 increases linearly with increasing concentration of NADH but decreases with increasing the light intensity absorbed by NADH. Such unusual dependence of the quantum yield on concentration of NADH and the light intensity absorbed by NADH indicates that the photochemical oxidation of NADH with O-2 proceeds via radical chain processes. The O-2(center dot-) produced in the photoinduced electron transfer is in the protonation equilibrium with HO2 center dot, which acts as a chain carrier for the radical chain oxidation of NADH with O-2 to produce NAD(+) and H2O2, leading to the DNA cleavage.

    JOURNAL OF PHOTOCHEMISTRY AND PHOTOBIOLOGY A-CHEMISTRY, ELSEVIER SCIENCE SA, 175, 2-3, 79-88, Oct. 2005, Peer-reviwed, Photoinduced electron transfer (ET) dynamics from the excited state of a ruthenium complex [Ru(bpy)(3)(2+) (bpy = 2,2'-bipyridine)] to a series of intercalators in DNA, 9-substituted-10-methylacridinium ions (AcrR(+), R = H, CH2Ph, Pr' and Ph), 3-substituted-1-methylquinolinium ions (RQuH(+), R = H, Me, CN and Br) and 4- and 5-methylphenanthridinium ions (4- and 5-MePhen(+)), were examined from the emission decay profiles of Ru(bpy)(3)(2+) in the absence and presence of DNA in an aqueous solution. Intercalation of AcrH(+) to DNA is found to result in inhibition of hydride transfer from an NADH model compound, 1-benzyl-1,4-dihydronicotinamide, to AcrH(+). In contrast, the rate constants of photoinduced ET of intercalated molecules to DNA become much larger than those of free intercalators in solution due to the positive shift in the one-electron reduction potentials by the intercalation into DNA. The intramolecular pathway of photoinduced ET from Ru(bpy)(3)(2+*) bound electrostatically to DNA to intercalators bound to the same DNA molecule has been distinguished from the intermolecular pathway of photoinduced ET of intercalators bound to a different DNA molecule. The occurrence of photoinduced ET is examined by laser flash photolysis experiments which show the transient absorption spectra of the one-electron reduced intercalator when the ET is exergonic.   • Phase transition in photo-absorbing single microemulsion droplets during the laser photophoretic migration

    Proceedings of SPIE - The International Society for Optical Engineering, 5930, 1-11, 2005, Laser-photophretic behavior of the micrometer-sized single droplets of photo-absorbing microemulsion was observed in water by irradiating a cw Ar+ ion laser. We have made an unexpected observation that the droplets repeated the expansion and the sudden contraction motion during the laser photophoretic migration. The period of the expansioncontraction cycle was decreased as the irradiated laser power was increased and was independent of the initial size of the droplet. The origin of the cyclical motion is the temperature rise of the droplet due to the photo-thermal conversion. The three-step mechanism for the periodic motion of the droplet was proposed. The first step is the phase separation of the bicontinuous microemulsion droplet into the normal w/o microemulsion outer phase and the aqueous inner phase in the droplet, which was caused by the laser-induced temperature gradient inside the droplet. In the second step, an expansion of the inner aqueous phase was induced by the percolation of the external water by thermo-osmosis, which was caused by the laser-induced temperature gradient between inside and outside of the microemulsion liquid membrane of the droplet. In the third step, the liquid membrane became thinner to a critical thickness which induced its break and the droplet shrank into the original shape. The proposed mechanism for the expansion process was confirmed by the numerical simulation of the volume change of the droplet during the laser irradiation, taking account of the heat evolution in the droplet, the heat transfer from the droplet, and the percolation of the external water by thermo-osmosis and by the high-speed CCD imaging of the contraction motion of the droplet.

  • Laser photophoretic migration with periodic expansion-contraction motion of photo-absorbing microemulsion droplets in water

The period of the expansion-contraction cycle was inversely proportional to both the concentration of the complex and the irradiated laser power and was independent of the initial size of the droplet. The mechanism of the periodic motion of the droplet was investigated by local temperature measurement and Raman microscope spectroscopy. We have made a new observation like a "breathing" motion that the droplets repeated the expansion and the sudden contraction during laser photophoretic migration. The period of the motion decreased with increasing the Co complex concentration in the droplet and also with increasing the laser power. The origin of the motion is the water vaporization in the droplet by photothermal conversion.

  • 光を用いたDNAメゾスコピック凝縮反応場の機能分析

    日本学術振興会, 科学研究費助成事業 基盤研究(C), 電気通信大学, 基盤研究(C), Principal investigator, 本研究では、種々の分子夾雑・混雑環境でのDNA凝縮体の形成条件を検討し、メゾスコピックスケールの可逆的な微小凝縮場の形成がDNAに与える機能の解明を目指した。具体的には相分離凝縮場でのDNAの電子移動と核酸塩基損傷特性に着目し、光を用いて化学的アプローチにより解析を行うことで生体分子の微小反応場としての凝縮体の性質を調べた。DNA凝縮場でグアニン塩基、またその連続配列が電子移動により酸化損傷を受ける効率およびその特性については、まだほとんどが未解明である。そこで当該年度の研究ではまずホール捕捉により開環反応を起こすグアニン類縁体を含むDNA鎖を固相合成により合成し、光増感剤を含むDNA鎖とアニーリングにより相補鎖とした。この修飾DNAについてポリエチレングリコールを用いて人工的に作製した分子混雑環境下で液晶とした。修飾DNAを含む液晶について、光照射による電子移動をスタートさせグアニン酸化損傷を誘発する手法により、電子移動特性を評価した。高速液体クロマトグラフィーによる損傷塩基の定量を行い、それぞれの凝縮場での電子移動効率の評価を行った。その結果、凝縮場における電子移動効率の大幅な増大が観測された。解析の結果、液晶中でスタッキングした異なるDNA鎖間での電子移動が起こったことが示唆された。
    当初は購入を予定していた備品の凍結乾燥機については消耗品代その他の研究費用がかさみ、購入できなかったため、デモ機の使用とあわせ、時間とサンプルおよび消耗品であるカラム代のロスがあるが、遠心濃縮とカラムを用いてDNAの精製をおこなった。その他、実験に使用する小型機器、試薬、合成DNA、HPLCカラム、チップやチューブ等を購入した。, 21K05108

In this research, we added affinity separating ability to this tool, and constructed the second- generation super artificial restriction enzyme. By modifying biotin to PNA which is a constituent of super restriction enzyme, we successfully extracted desired DNA fragments of several thousand base pairs in high purity and high yield from the human genome with 3 billion base pairs.   • Design of Environmentally Sensitive Fluorescent Nucleosides and Their Application to Innovative Fluorescence Probe for Gene Analysis

We also succeeded to design environmentally sensitive fluorescent (ESF) nucleosides that emit strong fluorescence at different wavelengths depending upon a difference of local environment near the ESF base. The newly designed ESF nucleosides may discriminate structural changes such as single strands, matches, mismatches and deletions when incorporated in DNA by a significant change of emission wavelengths as well as their intensities. Quencher and end free molecular beacons (MB) were discovered for the first time by using newly designed ESF nucleosides. These low cost MB were used for the gene detection in a cell. ESF nucleosides that are sensitive to pH were also designed. Such pH sensor ESF nucleoside that emits strong fluorescence only at bellow pH 5.5 was used for the detection of cancer cell., 23350082
